To link Google Analytics and Webmaster tool with Different mail id follow these steps below

1] To link to the account click into "search engine optimization" in your analytics a/c
2] Click "Set up Webmaster Tool Data Sharing"
3] Click "Edit" link, if already linked, your website listed in the page else
4] Login into webmaster tool of the particular website, under "Configuration" goto
"Users"
5] Click "Manage site Owners" and click "Add Owner"
6] Add the ownner id with your Analytics id of the website
7] Now Your website will be listed in analytics account in GOTO "Search Engine Optimization" now follow step 2 in this article
